It's apparent that Naruto has surpassed Nagato. In Bijuumode, Naruto has access to the full power of Kurama and already back than, Nagato was overwhelmed by his power by latter breaking out of Chibaku Tensei with brute force in an incomplete state and once he pierced Naruto with a Chakra receiver, he by himself was overwhelmed by Kyuubi's Chakra instead of affecting him with the Rinnegan's Chakra. It's canon that Kyuubi's power surpasses the one of the other Bijuu by far and by befriending him, Naruto's power reached its maximum in all areas such as speed, offense, defense, stamina, brute force and destructive power. He was able to handle 5 Bijuu and even Obito was overwhelmed for a moment by thinking he was sweating. The power of his Bijuumode is backed up with the mastery of his Senninmode and a lot of toad summons; further he proved his mastery of Kagebunshin by creating thousands of them already in the first series, can make them enter the Sage- Kyuubichakra- and Bijuumode and could back up the whole alliance with the Chakra of Kurama. As if this wasn't enough, he possesses a portion of the other Bijuu's Chakra, making the Juubi being aroused. Last but not least he possesses full knowledge about Nagato's power and has Kurama as a mental back up who can support Naruto with his intelligence and share all of his knowledge.

Naruto already sensed Minato in BM form, he said it himself. cba to look for the scan.
Nagato's ST can either by withstood, as Naruto did it before - in base - or he can simply close the distance between them with the BM Shunshin and cut his head off.
Or... bijuudama.

Nothing naruto has can affect naga to unless he had a plot crutch. Nothing naruto does is doing any damage when naga to has canonically used 3 paths at the same time.
Then there's gedo masu. He's canonically soul wiped with it therefore he can do it ,

He isn't losing his cloak because he can simply crush Nagato with chakra hands or stab him in the face.
Alternatively he can give Bijuu chakra to SM Naruto who will simply cut Nagato in two.
