I think Konoha has the best ninja overall. If the Uchiha were still around with the Senju then it would be no question.
Sand has got a few good ninja and one awesome one.
Cloud has a few awesome ninja and seems to be the most isolated geographically.
But since we don't have much info on the majority of ninja from sand and cloud, we can't really say how they compare to Konoha. Although I'm sure they still don't compare

Although the Five Great Shinobi Countries are equal enough in power and military strength to create a fairly stable balance of power, the Land of Fire is considered the most powerful and influential. Similarly, the Land of Fire's shinobi village, Konohagakure, is considered the most powerful of all shinobi villages and Konoha's Hokage has been considered to be the pinnacle of the shinobi world. i wuld say the leaf village but since they lost the uchiha clan they lost alot of power. i would say the striongest village is the cloud in terms of strength and speed i woild say cloud

Best taijutsu, hyuuga clan and guy and lee.
Best ninjutsu experts, Kakashi and hiruzen.
Best medical shinobi in the world, tsunade Sakura shizune.
Best genjutsu shinobi, Itachi, shisui, and kurenai.
Best aging shinobi, orochimaru jiraiya and tsunade.
Best tracker shinobi, kiba, shino, hyuuga clan, and Kakashi.
Next is the cloud with their expertise with lightning jutsus:
3rd and 4th Raikage, killer bee, Darui.
Extreme endurance, 3rd and 4th Raikage.
Speed and strength, 3rd and 4th Raikage.
Then comes the sand village with their massive wide scale destructive jutsu:
Gaara, 4th kazekage, 3rd kazekage, temari.
Best puppetmasters: kankuro, sasori, granny chiyo.
Best poison makers: kankuro, sasori, chiyo.
Best sand/metal manipulators: Gaara, 3rd and 4th kazekage.

Cloud in my opinion. Producing the best ninja is worthles if they join Akatsuki or go rouge, like some of Konoha's best.
The sand, despite how much I love it, is weak in military strength. It's one of the poore nations I beleive too.
Kirigakure has the Swordsman which is awesome, but Kisame and Zabuza defected. Both were strong. They don't make up the strength overall, but still, it's a point. Kirgakure went through hard times until Mei became the Mizukage.
Onoki's village is okay. I don't know much about it.
So, cloud wins in my opinion. Very skilled ninja, special items, skilled in lightening, tamed the 8 tailed, etc...
