It was probably created by a collective of hatred of each individual within Narutoverse. Chakra was the only thing it's made up of so that's probably how is was manifested. It's probably had to find a medium of it own to properly be consider itself as a Creature. That is also why the Sage has became the Jin for Juubi to contain it.

The Sage probably already had unique eyes such as the combine Doujutsu of Sharingan and Rinnegan. It was probably a rare gift, given by birth, probably through mutation.
