If 2 ninjas use hands or kunai its considered taijutsu but when then use swords its considered kenjutsu? that don't make sense if you ask me or is their something to it?
there is also a clear difference in using fire jutsu and water jutsu but they are all ninjutsu so why cant kenjutsu be a type of taijutsu?There is clearly a differences in using fists and weapons

That's what I also thinkPersonally, I don't think there's a difference. Kenjutsu would just be a sub category of taijutsu, as long as the user does not use chakra with his/her weapon.
Actually just Rock Lee Gai uses his dragon nunchakus.as you said, kenjutsu is a fighting style which relies on the usage of swords only (the samurais, for example), while taijutsu is basically hand to hand combat;
the kunais are a part of the taijutsu fighting style for the majority of Naruto characters; Gai and Lee are the "pure taijutsu" users that come to my mind...
