If 2 ninjas use hands or kunai its considered taijutsu but when then use swords its considered kenjutsu? that don't make sense if you ask me or is their something to it?

taijutsu is hand to hand combat while kinjutsu is sword combat.

Personally, I don't think there's a difference. Kenjutsu would just be a sub category of taijutsu, as long as the user does not use chakra with his/her weapon.

-Killer Bee uses Kenjutsu
-Guy uses Taijutsu

There is a clear difference between them. That's the best way to explain it I think.

as you said, kenjutsu is a fighting style which relies on the usage of swords only (the samurais, for example), while taijutsu is basically hand to hand combat;

the kunais are a part of the taijutsu fighting style for the majority of Naruto characters; Gai and Lee are the "pure taijutsu" users that come to my mind...

I hope I made sense...

There is clearly a differences in using fists and weapons

there is also a clear difference in using fire jutsu and water jutsu but they are all ninjutsu so why cant kenjutsu be a type of taijutsu?

taijutsu is hand to hand combat while kinjutsu is sword combat.

maybe, but I think it is

That's what I also think

Kenjutsu is fighting with a sword and using sword techniques

taijutsu is hand to hand combat or anything with little range such as a kunai as it still require very CqC

Um the sword is basically an art form so it's definitely different from martial arts who crappy little metal spikes people throw at each other sometimes.
