It was all set in motion and he came in as the "idiot" to not set any alarms off, at the point where the job was almost done. Extremely efficient in taking the Bijuu's (courtesy of the actual organization) and he had to do literally nothing, and by the time the "leader" Nagato was dead, he could take the helm of the Akatsuki without any quarrel.

That suggests taking out Nagato would be an issue.
