Although they have unlimited chakra and regenerative capabilities, it does not mean that they can continue fighting non-stop without getting tired/losing energy.
Think about it like this. You go to the movies and get a medium bucket of popcorn with unlimited refills. Let's say you eat all the popcorn in the bucket. Now you have to go back to the counter and get more to fill it back up. Since you have a medium, you can't fill it up with the same amount of popcorn that would be in a large.
That's the same deal with Edos. They have unlimited chakra and stamina, but only up to the limitations they had when they were alive. Once they run out of energy, they are able to refill it after a bit of time UP TO the limits they had when they were alive. If you had a limit of 1000 chakra when you were alive, you can't refill to 2000 as an edo. You have to go back to 0, then over time refill back to 1000. Hope I cleared up this huge misconception..
