Nagato had the power to restore the dead even breaking pieces of Asura path because he had the rinnegan which is part of the sages power.
My guess is, one of Naruto's power up wpuld the ability to restore the life or deteriorating parts of a dying ninja. Or actually bring things back to original shape.
Thats why he said, he feels he can now change everything.

To be precise restore physical matter...if Naruto succeeds to make Guy come back to his feet then he will be the best medic ninja. Well sage's younger son had incredible life force like naruto is... maybe naruto is using chiyo's jutsu that she used on gaara but he not die from using it.
