You're right that's how I should have done it.

That is also my favorite arc. Also the Leaf 5 arc... Man, Kishi's writing was so awesome in part one. In Part two its just make OP character, then make an even more OP character, power up sasuke, power up naruto, power up sasuke, power up naruto, make op Edo Madara, power up naruto, power up sasuke, bijuu dama, susano'o arrow boom boom boom! He went from Christopher Nolan to Michael Bay...

Yeah it was sad, but i saw my favorite character in action, plus sage mode by jiraya, so i still consider it the best!

Pain arc... Naruto finally grows up, Pain was an incredible villain, Konoha was blown up (I was surprised it actually happened), Hinata's confession, Minato appearance, Kakashi's talk with his father. All was well.. (But the War arc is getting close to beating it, if the end is any good)

Definitely the Pain arc. This is when you see all of Naruto's training come into fruition and he's ACTUALLY OP. I was continuously surprised when Konoha is destroyed, Kakashi dies, Pain betrays Tobi, and omg, I seriously thought Naruto would unleash the Kyuubi. Plus, Hinata's confession was awesome. I liked her confession (eh) but her character development in that one episode was epic.

the pein ARC, I feel that was the first time Naruto actually showed his true power as the main character,

The Hidan and Kakuzu arc was a close second, that fight between Kakashi and Hidan was breath taking, almost on par with the part 1 fights
