definitely Rinnegan is the stronger and here is some information:

Rinnegan is the blood inheritance limit of Rokudou Sennin (Six Realms Sage) and his descendants. Rokudou Sennin was viewed as the original shinobi and his Doujutsu was regarded as the most venerable of the three great Doujutsu. As the original shinobi it was said he created modern Ninjutsu. The Rinnegan was regarded as a god of creation when the world was racked with chaos and as a weapon of destruction which could return everything to nothingness. Usage of the Rinnegan was said to give the user mastery over all six forms of chakra nature manipulation.

Well Rinnegan is, without any doubt, the most powerful one of the three.

But about the Sharingan and the Byakugan I'm not sure. Global seen the Sharingan is more powerful in genjutsu and mid-long range attacks, while the Byakugan is the strongest in close combat (if they would stop the chakra flow, the Sharingan would be useless).
Kakashi said that the Byakugan beats the Sharingan in insight, wich means in analysis, reading your opponent(after that Neji started to analyse Hinata) and not in power. However he said this in the anime, not sure wich words he said in the manga.

It depends on how well the user can use his eyes.
In my opinion, I think that Itachi is Nr.1, then Pein's rinnegan and last but not least Neji's Byakugan.

They all do different things, they can't really compare. But, to be honest, this is how I would list them:

1. Rinnegan
2. Sharingan
3. Byakugan

It always depends on the user. Considering that there's only shown to be one Rinngean user at a time and they've become beasts and command great power then that just speaks in volume of how great it is. Only a few sharigan users out of a clan have been shown to be anywhere near the Rinnegan's power so overall the Rinnegan is the more the ideal eye.

On the chunin exzam Kakashi sad that Sharingan become from Byakugan.
But I agree with the teory:

Rinnegan has the greatest potential. Having all the differnt chakra types means they can kinda do what Sharingan users do (as far as mirroring jutsu), but the user would actually have to sit down and practice. The plus to Rinnegan is that there are no physical limitations. They also have access to jutsu that would require having all six types so there are things only they can do.

Sharingan can mirror almost anything but if the user lacks the proper chakra types then all they can do is watch. They don't have to spend any time learning things though. They also just the bonus of reading movement better, being able to see chakra better and they can read hand signs better then most.

Byakugan gives the most insight, almost full 360 degree vision as well as the ability to use 'Gentle Style'. Thats the way I saw it.........
