What will happen to the Gura Gura no mi and the Yami Yami no Mi, once BB dies? Assuming that he does die. IMO, I don't think he'll die at the end as Akainu will most likely be a better candidate for the, "final villain". I know someone will get these two fruits but who?

Well there isn't a reason for Luffy to not fight Akainu. Akainu has to die in the hands of Luffy IMO. This will prob. be the first person that Luffy "kills". BB can be taken down by Marco/WB pirates to avenge WB's death.
I imagine that once they die its over.It would be no fun using the same op fruits over and over.But I do wonder how the OP world will be when people find out that the fruits regrow after a person dies.I imagine that the entire world would actually be chaotic as evreyone now knows about these monster fruits.
