What if the new villain isn't this Shisui/Danzo/Ibiki clone... What if he really is being brainwashed...
What if the hidden antagonist and true villain is the small Juubimon...? What if that is the real threat Kaguya was talking about but it isn't in its full power which is why it's been years since it's done anything. You know how Kishi likes to make us think that one small threat isn't the villain and only a sidekick/underling only to turn out to be a bigger threat in the end.
Orochimaru - Kabuto: Kabuto ended up turning out to be a bigger threat than Orochimaru in the end since Dr Snakes got solo'd by the Solo Kings servant Sasuke, and Kabuto became a main figure head in the war while Orochimaru just became useless eventually.
Akatsuki - Tobi: Tobi starting out as a goofball and not being seen as a threat, only a kind of liability, until revealing himself to be more sinister than the Akatsuki. Also becoming a main threat in the war.
I'm sure you'll know where I'm going with this now...

Obito - Zetsu
Madara - Zetsu
And so on. Kishi likes to do little twists and such. Soo yeah.
Also Rock Lee would've stomped Father Shin neg diff. Heck, even TenTen would've stomped Father Shin. I mean really... Weapons? Need to be marked before they're even useable telekinetically. 1010 solos
