We're wondering if he'll come back or if not why.
I do see him as a main supporting character.

Meh. I wish overall a bit more had been done with Yamato's character. But I don't think he'll be forgotten forever... hopefully. Naruto will probably find him in the end, or the tree/Zetsu bullshit will probably reappear on the battlefield somehow.
