Here are few facts to start things off:
1) The conductivity of water depends on how many ions there are in the water.
*pure water(made in a lab) is neutral so it will not caring a charge
*the water that we see around us has ions in thus allowing it to caring a charge @thats what give water its taste@ fun fact
2)Electricity (that all lightning is) has 2 components Voltage(the force) and Amps(the amount of time that is takes a coulomb of electrons[6.242 ? 10^18 electrons] to pass)
*All materials have some resistance(ohms) to the flow of electrons no matter how weak or strong the resistance is. All that is need to make the electrons flow is enough force (aka volts).
@Here is a little experiment u can try at home. Take a 9V battery and stick the prongs to the palm of your hand. u feel that nothing. Now take the same 9V battery and stick to your tongue. U should feel a little shock. That because the force need to push the electrons through your is less than 9Vs. ***this is completely harmless***
*Once enough Volts are apply the only thing that determines if u die or not is if a enought amps present and 1 amp will kill u.
Lets look at the elemental weakness and strengths of the ninja world
fire>wind>lightning>earth>water>fire
water and lightning have no advantage over each other. So if ninja 1 shot a wave of water at ninja 2 and ninja 2 countered with a wave of lightning. Ninja 1 would be hit a wave of lightning and ninja 2 would be hit by a wave of water and just a little bit of lightning because not all of it will leave the water. (its kind of hard to explain what i'm trying to get a across in writing)
What makes water seem weak against lightning is that people and animals always die when a electric source is added to the water, but if that same electric source was added straight to the person they will still die. Also the water doesn't mind that electricity is running thought it because a flow of more electrons than it normally has.
So to wrap it up i'd say that against each other nothing happens, but in a combo attack the water gives the lightning an easy path in which to follow because air has a higher resistance to electricity than water and lighting is lazy it will take the path of least resistance. Also we have have only seen a few lightning attacks and they require a direct hit and those that dont have a large range of attack with no accuracy, but water gives lightning that accuracy.

I dont think that lightning and water should be view as doing damage to each other like water and fire. But like in Halo(i only play a little bit) where u have too lower the opponent's shield before u can kill them. So the water attack makes the enemy ninja defenses weaker against the lightning attack
