I remember Itachi and Kisame fleeing instead of fighting Jiraiya head on.

Some fans say it's because Itachi's chakra was low after using Amaterasu, though doesn't seem to be the case.

Kisame said he was out matched and Jiraiya was in a different league. Seeing what Kisame did to Guy...

More or less, I think that Itachi and Kisame could have abducted Naruto when they had the chance. But Itachi made this excuse so as to not to give Naruto into Akatsuki's hands (which would pose thread to Konoha, that Itachi didn't want).
