There is multiple ways to make clouds without knowing it. Though I was say adding fire and wind would be the best. You would use a wind jutsu that would give you enough wind to cool the air above, then you would use a water jutsu to make the water and heat it with a fire jutsu to make it evaporate. Due to the heat and cold the water will condense itself as a cloud over time. I would say Fire Style: Dragon Fireball Jutsu or Water Style: Chakra Senseing Rain.
