Riddle me this: Do you think Minato would really want his son's last name to be Namikaze, well knowing that the people in the Hidden Rock would rather shit themselves then know that the Yellow Flash reproduced?

Sorry I'm a little confused on what you're saying there, but if Minato was alive it would only be fitting that he would be called Naruto Namikaze, undoubtedly he would still have Uzumaki genes, but let's say, for instance the Namikaze was a clan, and both clans were going to war, which side do you think Naruto would pick? Namikaze, and argue able Kushina would do the same too.

In case you still don't understand Not saying that he doesn't have Uzumaki genes but rather he is using the name out of convenience, like u pointed out if Iwa were to find out that Naruto was the yellow flash's son, it would only make him a prime target.
