It doesn't matter if they have Yin-Yang Style in them if Naruto doesn't know how to use it. Naruto has shown using the Truth-Seeking Spheres and they didn't negate chakra yet contacted it. He may have potential but you already know there's no evidence that he can.

He never had the intelligence for medical jutsu yet created Kakashi's eye with no effort, he never knew he could fly yet did it instinctively. Onmyoudon is no exception, and the reason they didn't negate Sasuke's arrows is because Sasuke had Rikudou chakra which is essentially Senjutsu.

Yin-Yang Style does not negate chakra (chakra, not sage chakra) on it's own as shown by how Obito could not do it at first. That means, like any other Style, it is a separate technique that Naruto has not been shown using. I'm not saying he can't use Yin-Yang Style.
