Madara had just regenerated from death pretty much.

And he wasn't expecting Naruto to be buffed up, hell Madara is confident he can take both Sauce and Nardo on..

Thats right, but he absorbed the tree. It must have give him quite a power up. Besides, Madara was wondering about this himself: did Naruto became so much stronger, or hes just weakened. You know what option turned out to be true.
