Not only that but when the massacre happened Tobi HAD to abide by Itachi's rules not to touch sasuke if tobi really wasnt scared of itachi he would have killed him, but he knew that Itachi would have destroyed him completely if he did that so he OBEYED ItachiCmon man! OK even if he does know that tobis technique has to do with kakashis kamui, how does that affect Itachi? he doesnt know how to do kamui so how would that even remotely help? @ first bold.. W-what? he lost his arm, was severely damaged and RAN AWAY.Wait, what? He lost his arm, yes, but I'm pretty sure he only left because Minato liberated Kurama for him, since destroying Konoha was his main goal at that moment.
We don't really know what Tobi really meant by what he said regarding Itachi since it's all up to speculation. However, I personally don't believe he was afraid of Itachi. I think he agreed to the pact because he was only concerned about exacting his revenge at that moment. My theory is that Madara had three goals:
1. To seek vengeance on his clan for turning their back on him
2. Destroying Hashirama's beloved village
3. Uniting the world under an Infinite Tsukuyomi.
Madara would pass those goals on to Obito, who failed the second(for now) and moved onto the first, at Itachi's insistence that Konoha remain unharmed. It was collateral damage, but he knew he would get the opportunity to destroy Konoha again. Remember: Tobi is the holds a "Lose the battle, win the war" type mentality. And after Itachi died, Tobi instructed Pain to capture Kurama, in which Pain destroyed Konoha during that mission. Everything he has done so far have ended up being actions for his long-term goals.
Itachi is a force to reckoned with, sure, and I could see why he would be afraid of Itachi if that was the reason why he didn't touch Konoha. But Tobi implied that he could defeat Madara through unknown means if it came to a battle during his meeting with Kabuto, I don't exactly see why he'd be afraid of Itachi. Of course, this is all just my opinion.
