My guess for your question, he gave his eyes to nagato. Then told itachi or someone to take the eyes of the dead uchia's. Then next he transplant 2 to him. Thats how.
Pretty long read I guess. I was bored, so I decided to write a theory that would support the whole “Tobi being the Elder Son” concept. . I wrote a twisted theory to fit the facts of Naruto.
I am assuming by now we all know who the Elder Son, so I won’t go too much into detail talking about him as far the basics knowledge of him. Anyways my whole version of Tobi being the Elder Son concept steams from the fact that I believe that the Elder Son inherited his strong charka and spiritual energy from the Jubi; which I believe is why he has lived for so long, and the fight with his younger brother.
A fight Between Brothers:
As we all know the Elder Son was furious when his Father picked his younger brother to establish his dream of peace throughout the ninja world. So furious that he battled with his younger brother to assert his claim that he should have been chosen by their Father. The details of this fight have yet to be revealed, but I have a good reason as to why the Elder Son actually fought the Younger Son. It was to gain access to his Younger Brother’s DNA / Cells. He wanted access to the powers of the original Senju. It seems to me that the Elder Son believed that his younger brother’s powers belonged to me and he should be given them, and that’s what he aimed for during their fight. He wanted to be like his Father. The personality of the Elder Son strikes me as someone who is megalomaniacal A. megalomaniac is someone that fantasizes over wealth, power, or omnipotence. Now does this not sound like the Elder Son’s impression of how the world should know peace?
Lasting Effects:
I think it is odd how no one has thought that maybe Tobi was actually talking about himself when he said he was incomplete. We as of yet, don’t know what actually between the two brothers during their fight. I have thought of a good reason as to why Tobi says is incomplete. It must have been the fight with his younger brother; his brother may have actually sealed away the Elder Son’s powers (including his doujutsu). With the loss of his doujutsu (which may have formed into the Rinnegan, and Sharingan) he hit a wall with his plans.
Masquerading As Madara:
Everyone respects Madara Uchiha in the Naruto universe, much more than they respect what they would call a mere myth. Why not masquerade as Madara Uchiha, just the name is enough to start a war. The Elder Son must have from a distance kept his eyes on the Uchiha to see if a ‘gem’ would pop up. After many years not just one gem popped up…. two did. These gems were Madara Uchiha and Izuna Uchiha. He had meet with these two and explained the scenario with his brother, as well as the history (stone tablet) behind the clan. Both brothers seem to were the exact opposite Madara was a prideful confident man, while Izuna was harmonic. The Elder Son saw this, and might have decided Madara was a better choice if he had developed the way that he had hoped. He may have encouraged Madara and Izuna to reach their full potential by competing with one another, and challenge the leader of their rival clan, Hashirama Senju. Once both brothers unlocked the Mangekyo Sharingan he watched as they experimented with it (The Elder Son may have known the more it is used, the faster the user will go blind). He waited for Madara was blind to try and convince Izuna to give up his eyes to Madara. Izuna might have refused, so The Elder Son took them by force unknown to Madara, who believed they were a gift. Izuna died and The Elder Son informed Madara of what the steps were for him to awaken the Rinnegan, and the Eye of the Moon Plan.
Resurrection of Madara:
The resurrection of Madara did frightening Tobi, but I believe it has something to do with the information they have on one another, not their power. Tobi probably never meant to revive Madara, and wanting him out the picture, for fear that Madara’s involvement and his plan would back-fire. He may have put insurance in Sasuke to deal with Madara if such a situation occurred, hence the reason why he wants Sasuke to progress to at least Nagato’s level.
Confrontation with Naruto:
I’ll be serious here; if the anime shows the Sage of the Six Paths to have red hair then he is an UZUMAKI; which would make Naruto the Sage of the Six Paths due to how the way the story is headed. Also it states that the Uzumaki are distant relatives of the Senju, but Kishimoto doesn’t go on to say how they are relatives; which lives me to belief that the Sage was an extraordinary ninja who founded the Uzumaki clan. That would mean Naruto is truly the child of prophecy, since he is the Sage, and that would be the only reason why Tobi (The Elder Son) would feel uncomfortable in his current situation. Logically speaking only his Father would be able to stop him from retrieving Jubi.

Doesn't that waste Chakra though? I'm guessing it does, and take in mind, it's over 200 years, dont you think he would run out eventually? And would have to get out of the jutsu. Even though he is a strong ninja, still would be pretty hard.
Even if that is true, dont you think he would be really strong then? Seeing as how he was the So6P's son, I don't think he would almost be dead by Konan. I mean, she is strong, but to be able to beat (Or almost beat) the So6P's son? Not so sure.
I understand your point, but I also said in the thread that during the fight with the Younger Son, he may have had majority of his abilities sealed by him. Resulting in a much weaker version of himself, a shell of his former self, if you will.
Good point, but what about the massarce? Why would he want to take part in his own clans anihilaton? Unless it was all a plan, which would be a weird one if it is.
He probably thought their was no need for them, I mean with his character the way it is could you imagine being alive for that long only to see your clan has only bred five ninjas capable of attaining the higher levels of the Sharingan. It would be a huge disappointment to see. As far as a plan goes, he may have not wanted anything unexpected to arise while proceeding with his Eye of the Moon plan. Such as an unexpected Uchiha gaining the Mangekyo Sharingan.
For the manipulation part,for all we know madara used genjutsu, and look how strong naruto got in a month, imagine 4 years of training
