Madara losing his eye was logical because he was brought as a young man with extra body modifications thanks to Kabuto. When he was young, he didn't have the Rinnegan, he only got them before his death. And, Edo Tensei brings back the person with their eyes, eg, Itachi. Itachi's Sharingan was implanted on Sasuke by Obito and yet Edo Itachi retained his Sharingan. If Itachi was brought to life by Rinne Tensei, then he probably would be blind. Rest other points you've stated are due to plot.

6.first about kyuubi mode he didnt absorb it because in the previous chapter and this chapter naruto was fight use only sm but about the amaterasu maybe i am wrong but i think by injuring himself madara has the ability to absorb ninjustu otherwise why did madara hurt himself in the beginning of this chapter

At parts in bold:
-Naruto was not on his way he was there first with Sai. He could have removed the rods from hashi before he assaulted Madara.
-And yet he was strong enough to help Naruto and Sasuke take on Obito without taking too much damage. He is fine now so he should have gone with Naruto, Sasuke, and Sai to back his brother up. He's faced Madara before.
-Madara was not in sage mode. He absorbed Amateratsu then took Hashirama's Sage mode.
