Firstly i would not write too much bcause of short page readers/likers.To start with am going to talk about the kyuubi's chakra and then its abilities.We all know that minato half of the kyuubi's chakra into the death god and the rest into naruto,the google espantiated on the kyuubi by saying it has a near infinite chakra.so half of near infinite is 1/2near infinite to have a better understanding if you have an estate and you divided the houses in it into two parts a and parts b,destroying parts a would not mean that the estate is the destroyed but the houses in parts a are distroyed. The estate here is the kyuubi's chakra,parts a here represents the yin and parts b the yang,now the the chakra has been reduced but that particular yin chakra has been sealed never to return but that does not mean the chakra in naruto would stay half the chakra would slowly recuperate,but he would not have access to the yin part until the chakra gets back to its normal form then form his yin chakra. Minato could not seal the whole kyubi based on three reasons: size of the kyuubi,the strenght and the chakra of the kyuubi,if you look at the size sealin the whole kyuubi would take time because while using shiki fujin you must be fast to or else your soul would be taken away without doing what you wanted and more over that huge beast ina baby is risky because he wont be able to house it and the strength would be too much also and even the complete chakra would kill the baby he wont be compatible with it.onoki said that both the bijuu and the host must grow together in other to maintain the jinchuriki.so when kyuubi shrunk it was then he was compatible to naruto slowly naruto grew so did the kyuubi,their chakra thereby forming back the yin chakra and we know tailed beast needs the two chakra to make a tbb.
