Everyone wants to find their own way of peace. However some can be wrong. This manga reflects people of our real world. The people can be selfless or selfish. Some think it's important to help others, while others wanna get more money than others, or to keep people in control.

In the manga what Madara is doing is trying to find his own way of peace. It is the only way he can think or believe in.

So human nature has its flaws.

I disagree.
If you were to argue that way, you could also say that no other series/film has a villain - since all 'villains' try to shape the world in their own 'good' way.
I also disagree with the idea that this might make Naruto special. In fact, Naruto doesn't make use of grey characters all that often. You can name Nagato, Sasuke and maybe Obito as beeing semi-grey-characters, but that's almost it. All the other characters are pretty much meant to be good guys or bad guys.

I never seen him before, how is he a villain

Go read the Land of Waves arc U_U

OT: They're not villains; they're antagonists. They oppose the protagonist(s). The whole point of the series is that not everything is black and white and that with everything good that happens, bad things happen and vice-versa. That's why they employ the whole Yin-Yang concept.
