I disagree on 2 points. First of all, considering the fact that you say the Juubi was the first living being ever to have rinnegan then how did Hyuga already had the byakugan, which based on what you said it was rinnegan's previous form? Secondly, just because Kurama stated that Juubi was mindless doesn't mean that it's true. Do you remember its reaction towards naruto? And also, even if it was really mindless you can't just say that tit didn't pose any threat. Just because something is mindless doesn't mean that it's harmless as well.

Nah, if the juubi did upgrade his byakugan to the mighty rinnegan, how is it that the uchiha and the senju got the eyes and the body but the hyuuga never got anything! they should have gotten atleast an inheritence from the juubi being given the byakugan its essence to get rinnegan :/ We see no redness or tomoes on the hyuga presently at all. so in that hyuga part its tough man.

according to this, the hyuga dna can awaken rinnegan without uchiha which goes against the manga, which states uchiha and senju = rinnegan NOT hyuga

Compliments to the author, as the theory seems to have taken time to research. I, for one, do not think that kekkei genkai work in that way.

Based on the theory stated, it would make it seem that all kekkei genkai originated roughly around the same time. From my understanding of the manga, ninja lore, and genetics, kekkei genkai work very differently. I imagine there being many students around the world that followed the sage's teachings, very similar to our world and the various teachings. The sage's teachings allowed humans to utilize their life force and bodies in ways that could not be achieved otherwise. Naturally, with there being so many different people in an entire world, deviations in techniques and usages would appear. People living in the cold, tundra like environments may not find the techniques of people living in tropical environments to be useful, and vice versa.

Let us flash forward a couple hundred years, after these ninshuu followers have turned into secretive clans and sects, generally keeping their information to themselves. By information, I mean things that we may look at as trivial, such as specific diets/nutrition, training methods, etc. For all we know, Inuzuka clan members wake up every morning and file their teeth/rub an ointment under their noses that only they know the ingredients to, or Uchiha clan members, from a certain age, use special daily eye drops morning and night to facilitate stronger bloodflow to the eyes. If you do things like this from childhood routinely it becomes something you do without thinking much about it (brushing your teeth being a prime example for us.)

Taking this further, even in our world, there are many physical anomolies that develop sometimes. What if one was beneficial, such as.. eyes that could see very far if chakra was applied. This ability would be regarded as a treasure of that clan (Kakashi even saying as much once,) and attempts to replicate it would undoubtedly arise. Relatives would be politically married, and if lucky, the anomoly would be replicated, maybe even improved. Those far seeing eyes can now see even farther, and one child can faintly see the chakra system. Rinse and repeat for generations. The same can be applied to chakra based kekkei genkai. Ninja were known to live secretive lives in the shadows, breeding in the shadows to strengthen their clan's abilities. This is how I think that kekkei genkai started in the world.

I have already stated in my theory that how Hyuga got the Byakugan.I never said Hyuga as Rinnegan's previous form

During the endless war each Clan wanted to have a upper
hand.So some of these clan member would have came to Juubi.
Uninterested in their intentions Juubi must have granted them a
part of its Chakra .The beings which would have able to survive
with its Chakra in them would have unknowingly awakened a
compatible ability in themselves according to their inherited genes.This abilty was the Kekkai Genkai.Hence it was the Juubi
who was the source of Kekkai Genkai....The people inheriting
this Bloodline limit would have increased with time....

And regarding the second point I too had this thing in my mind but this does not even neglects Kurama's first description about Juubi.As a part of Juubi itself Kurama knows the best about it...As it a living creature, there is a possibilty that the Ten-Tails be a sapient being to some extent noting this as it reacted after seeing the presence of the tailed beasts chakra
inside Naruto and the image of the Sage of the Six Paths by gathering chakra and strengthening itself.As S06P sealed the Juubi and dissolved it maybe Juubi had developed some irriterence for its Chakra.

Please read the above para by me I said beings which were able to survivewith Juubi's Chakra in them would have unknowingly awakened a compatible ability in themselves according to their inherited genes.This abilty was the Kekkai Genkai.The Hyuga Clan member after the sage have no relation with him.
and the second thing Byakugan does resemble's Juubi's eye.Its the simplest plain white form because it is the most primary Dojutsu and one of the firsts one.
The Hyugan ancestor would have got the Byakugan as a Kekkai Genkai Ability which it gave to S06P which in turn mutated when he ate Juubi's flesh with even the uzumaki genes in him, into Rinnegan.Sage hence was a special case.
