Just a theory on how there could be a surprise twist to the Uchia Massacre. What if Itachi didn't kill all of the Uchia and Sasuke has a bigger role is his plan then we think. The one thing we do know about the massacre is that Itachi had no other choice but to go with Danzo's plan or the whole village would be in danger and his brother could be killed in the process. So he could have came up with a plan in order to stop the rebellion and save the uchia which Danzo was dead set on completely destroying.
The first step:
Figure out who were the main people that want to cause the coup d'etat and go after them during the massacre to prevent this from happening again amongst those that were spared, lets also note that Itachi was against the coup and was ashamed of the uchia leadership for wanting to start an uprising. This was the easy part, since he was spying already he know who the main players were which include his father who was the head of the Uchia (we may also find out that his parents had a part in the nine tails attack).
Second step:
Find a way to remove those that he did have to kill without it being noticed and without any knowing that they still may be alive in order to prevent Danzo from going after them. This is were the help from Obito was needed. Itachi already knew of his abilties by observing him during his attack on Konoha so he knew that his Kamui and he ability to move around unnoticed would be perfect to remove those he chose to keep alive without anyone noticing.
Final step:
In order for the remaining Uchia to live on with pride, honor and still be respect amongst the rest of the villiages they great leader. Which is were Sasuke comes in. This is possibly the reason why Itachi didn't want Sasuke to know the truth, because he knew it would only lead him to want to do the same thing the current leaders wanted to do. It could also be the reason he push him so hard to get the mangekyo which was rare and well respected amongst uchia so they would gladly accept him as a leader by awaking it just as they did Madara.
