If you consider Madara to be from Konoha, then well, Konoha.
Otherwise, I'm not sure, though I have a high opinion on Kirigakure, those seven swordsmen are quite interesting ( and Kisame was nearly unstoppable ).

I wonder if Tobi can be used, since he was technically the Mizukage at some point by mind controlling Yagura the previous Mizukage; thus, he was make the Kage decisions, lol. We will have to wait to find out exactly what he is I suppose.
Also, I noticed I rarely saw Sasuke, but frequently saw Naruto. While we haven't seen Sasuke, we know that Kishi keeps them on even ground in terms of power, so my question is the following: are people not putting Sasuke on their list because he joined Akatsuki and prior to that tutored under Orochimaru? Itachi left young after the Uchiha massacre, Sasori left early based on the age of his human puppet, etc. but they're still making the list all over the place; thus, I'm not sure why Sasuke's not making the list in some peoples' polls, and apologies if I'm missing it. Perhaps people are waiting on his EMS, which is perfectly fair. I'm just curious, not being accusatory, or anything.
Shisui got left out as well, yet he had one of the strongest genjutsu's ever along with what must've been an incredible body flicker, given he was called Shisui of the body flicker (shunsin no jutsu). I think these absences are also happening to the limit of 3 ninja and the small sample size of the responses so far, thus biasing the distribution. Personally, I find it much easier to critique other's lists than create a fresh one.
For example the Leaf could be narrowed down from this list:
Naruto, Sasuke, Shisui, Itachi, Madara, Izuna, Danzou, Kakashi, Gai, Sakumo, maybe Shikaku, maybe Dan since he was brought back via Edo Tensei and dreamed of being Hokage. However, the rules say we have to exclude Hashirama, Tobirama, Hiruzen, Minato, Tsunade, Jiraiya, and Orochimaru, which would make the Leaf a much more difficult list of 3 to construct. As you can see, by excluding the Hokage and Sannin, the Sharingan dominates this Leaf list.

Also, I wonder who is stronger now Hatake Sakumo (spelling?) still, Kakashi's father who was considered around Sannin level before he "failed" the mission saving his friends/comrades, or has Kakashi surpassed him at this point in Shippuden. Personally, I think it's the latter. I pleasantly saw someone put Sakumo in their top 3, so congrats for the cult history major to them. I don't think anyone is as underrated as he as, possibly in all of Naruto ever, which is saying something.
Personally, I think I'd take out Chojuro and replace him with Mangetsu as he mastered all 7 swords, but that's just my personal opinion.

It's actually kind of funny because the Sharingan is gonna dominate the Leaf list since Hokage's and Sannin are excluded, so the MS shinobi are bound to have the appearance of dominating this list on the Leaf because of the OP's rules, which is a shame and unintended consequence I'm sure.
I find it depressing that the Sand have so little depth compared to these other villages yet they're so involved in the plot due to their alliance with the Leaf and Gaara's relationship to Naruto. After the sand siblings there's not much going on besides Baki for those alive, then Chiyo and Sasori for those dead, since we're not counting Kages. They may be there, but Kishi never wrote them in.

props for putting the Cloud first, whether I disagree or agree. I think they're close to the Leaf, and one could certainly make an argument either way depending on which three shinobi they pull out. Further, at one time, I think that they were actually stronger than the Leaf, but the Leaf were deeper at that time.
