*WARNING: SPOILER ALERT*
The year is 2525. The Covenant attack the humans as an affront to their gods, the Forerunners. In 2531, Captain James Cutter, commander of the UNSC ship "Spirit of Fire", assisted by Professor Anders and and Sergeant John Forge and AI "Selina", investigate the ridden colony of Harvest. When they discover that the Covenant has uncovered a forerunner facility, and the Arbiter kidnaps Anders, a group of Spartans, Forge, and Cutter follow Ander's signal and discover an unknown star system infected by parasitic life forms known as "The Flood".
The Spirit of Fire inadvertedly enters the planet's interior by activating a Forerunner docking station. It is revealed that the Covenant plan to use several weapons inside the planet's core to obliterate all of humanity. When the Forerunner ships are beginning to be set up, Anders escapes and Cutter decides to destroy the Forerunner technology rather than the Covenant using it. When a battle ensues, Forge finally kills the Arbiter, but the trio and Spartans realize that it might be a one way trip. After a sacrifice by John Forge, the Forerunner structure inside the core was overloaded, as Cutter and Anders fled. After all have entered cryo-chambers, Selina wakes up Cutter, alerting him that “…something has happened.”
Meanwhile, on Planet Reach in the year 2552, the Noble Team search to investigate strange activities on the planet’s surface. Soon, the Covenant arrive, and the Winter Contingency begins. Noble Team members Kat, Jorge, Emile, Carter, Jun, and the newest addition to their team Noble 6 [actual name classified], attempt to fight off the Covenant horde from discovering Earth. The odds are overwhelming and soon the Covenant begin to glass many parts of Reach. After a hefty sacrifice by Jorge, he manages to send part of a Covenant carrier into nothingness with a slip-space bomb, only to have hundreds more reappear.
The team is sent through New Alexandria to take down several EMP terminal spokes. When Noble team is flushed out of a building during a glassing, however, Kat is unfortunately sniped in the head from an overhead Phantom. The team returns to Sword Base where they had found vital information earlier. As the team heads into the source beacon given to by AI “Dot”, they find themselves hundreds of feet below Reach’s surface. There, they meet up with Dr. Catherine Halsley, which whom hands over the key to the war’s end: AI “Cortana”. As Emile, Noble 6, and Carter set off to deliver the package to Captain Jacob Keyes, Jun stays behind to protect Halsley and bring her to safety. Soon, the Noble team is ambushed, and Emile along with Noble 6 carrying Cortana, evacuate a Pelican as Carter sacrifices himself to ensure the two make it to Keyes.
Soon after arriving to Keyes’ extraction point and the Pillar of Autumn, Emile is attacked by several Elites, and killed. With no one to man the AA gun, Noble 6 volunteers to stay behind and ensure a safe escape for Keyes and the AI. Noble 6 successfully manages their escape, but is left behind as the last Spartan on Reach. Through a prolonged battle, Noble 6 valiantly dies along with Reach. Aboard the Pillar of Autumn, however, another Spartan who had survived Reach remains silenced in his cryo-chamber, waiting to be woken.
Once the Pillar exits slip space after escaping Reach, Master Chief is woken from his cryo-chamber, and is alerted of the pursuing Covenant force. Along with the AI, Cortana, Master Chief manages to crash land aboard a planetary structure in the shape of a ring. It is called Halo. After Keyes survives the crash landing of the Pillar of Autumn, he is captured by the Covenant and stored aboard the Truth and Reconciliation. After Master Chief and Cortana manage to rescue Keyes and his crew, the two travels to a map room called the Silent Cartographer, which leads to the control room. When Keyes doesn’t respond, Chief volunteers to look for him while Cortana stays behind in the control center. Soon, the Chief discovers the Covenant have unleashed a terrible parasitic species, the Flood (First introduced in Halo: Wars; was never documented or inspected). Keyes unfortunately falls victim to the Flood, which urges Halo’s AI monitor 343 Guilty Spark to recruit the Master Chief and retrieve the Index, the activation device for the Halo ring that prevents the Flood from spreading beyond the facility.
After the Master Chief retrieves and prepares to use the Index, Cortana warns him against these actions, claiming that it will destroy all sentient life to stop the parasitic Flood from feeding. That means destroying both the Covenant and Humans. Realizing he has been betrayed, Chief and Cortana fight off Guilty’s sentinels and manage to escape. Cortana realizes that the only way to destroy the Halo ring is by self destructing the crashed Pillar of Autumn, but in order to do this, they must retrieve authorization from Keyes. The two return to the (now Flood infested) Truth and Reconciliation and search for the Captain. After Chief finally finds him, he is completely consumed by the Flood, and is in-salvageable. He takes Keyes’ neutral implants from his brain, and returns to the Autumn. Once Cortana starts the countdown, Guilty Spark reappears and disables it, also discovering all record of human history. Chief manually destabilizes the Autumn’s fusion reactors, and he, along with Cortana, manage to escape the destruction of Halo.
In the mobile capital city of High Charity, a trial of a Covenant Elite commander is held. The elite is downgraded of his rank, and called a heretic for failing to stop the humans from destroying Halo. Tatarus, the Covenant Brute Chieftan, begins to torture him. Meanwhile on Earth, John 117 (Master Chief) and Sergeant Avery Johnson are awarded for their effort to destroy Halo. Commander Miranda Keyes accepts a medal on behalf of her late father, Captain Jacob Keyes. Soon, a Covenant fleet appears outside Earth and begins to attack the planet. It shows that one of the Covenant carriers carries an important member of the Covenant: the High Prophet of Regret. As they assault the city of New Mombasa, Kenya, Master Chief, aided by Cortana, successfully cleans the city of the Covenant. With his fleet destroyed, the Prophet makes a hasty slip space jump, but is pursued by Miranda Keyes, Johnson, Cortana, and the Master Chief in the UNSC In Amber Clad. While doing this, they discover another Halo installation, Installation 05.
Now that the Covenant has discovered Earth, they plan a full scale invasion. ODST troopers Dutch, Romeo, and Mickey are introduced to “Dare”, by Buck, their leader. The troopers enter their SOEIVs and drop onto the Earth’s surface. The slip space caused by The Prophet of Regret activates during the drop, only to be EMP the ODST’s drop pods, scattering the groups, causing Rookie to collide with Mickey, knocking him unconscious. After six hours, he awakens and finds clues as to what happened with his teammates. Meanwhile, Buck makes a rough landing after the drop and fights through Covenant to find Dare. He finds Romeo instead, and the two work together to locate the others. Dutch drop lands near a nature preserve, and assists troops there. While doing this, Mickey commandeers a tank and fights his way through the city. Meeting up with Dutch, the two defend an ONI base from the Covenant.
In the city, the Rookie is assisted by Virgil (the Superintendent), which leads them to Dare. She and the Rookie reach the data core, which possesses info on something the Covenant are looking for beneath he city. In the core, they discover a Covenant Engineer. The Rookie, Dare, escort the Engineer to safety. They meet up with Buck and fight their way out of the city. As they fly away, the Covenant destroys New Mombasa. Sergeant Johnson arrives, informing the Engineer that he intends to ask it everything it knows about the Covenant. The Prophet watches over the excavation of an unknown Forerunner artifact beneath the data core.
Back on the In Amber Clad, Master Chief volunteers to kill the Prophet while Miranda and Johnson find the Halo’s Index. Meanwhile, the disgraced Covenant commander is honored the position of the new Arbiter, so that he can continue to fight for the Covenant. On his first mission assigned by the Prophet Hierarchs, he discovers 343 Guilty Spark, known to the Covenant as an “oracle”. The Arbiter bring Guilty back with him to High Charity. When the Master Chief attempts to kill the Prophet, he sends a distress signal. However, the Covenant are too late as Master Chief kills the Prophet of Regret, then is bombarded from space and lands in a lake, only to be rescued by the tentacle creature, Gravemind. The Arbiter is sent to find Halo’s Index, and captures it along with Miranda and Johnson. Then, he is confronted by Tartarus, who reveals that the Prophets have ordered the annihilation of the Elites. Tartarus then sends the Arbiter down a deep chasm, who is then also saved by Gravemind, who explains to Chief and the Arbiter that the rings will wipe out all of the Flood along with the Humans and Covenant, and sends the Arbiter and Chief to different places. The Chief is teleported to High Charity, amongst a civil war between the Covenant. The UNSC In Amber Clad crashes into High Charity, releasing Flood into the city. Chief realizes that Gravemind only used him as a distraction to infest. As the Flood takes over the city, infecting the Prophet of Mercy in the process, the Prophet of Truth orders Tartarus to take Johnson, Miranda, and 343 Guilty Spark to Halo’s control room, and activate the ring. Chief follows the Prophet aboard a Forerunner ship and leaves the city. Cortana volunteers to stay behind and destroy High Charity and Halo if Tartarus succeeds in activating the ring. The Arbiter is teleported to the surface of Halo, where he musters up Allies, planning to assault the Brute’s position. Arbiter, aided by Johnson, confronts Tarrtarus and manages to kill him, shortly after Tartarus activates the rings in anger. Miranda removes the Index, but instead of shutting down the ring, a system wide fail-safe protocol is triggered, activating all the other Halo rings on standby for activation from a remote location, the Ark. Meanwhile on High Charity, Cortana reluctantly agrees to answer all of Gravemind’s questions.
Master Chief, still aboard the Forerunner ship, is rendered unconscious after being overwhelmed by a Covenant strike force. Meanwhile, Colonel James Ackerson is being tortured by Covenant on Mars, to whom he betrays the existence of something called “The Key of Osanalan.”. Ackerson admits the Key is located in Cleveland, Ohio. In Cleveland, the city falls under the attack of the Covenant. A hotel concierge named Ruwan meets a woman named Myras Tyla amongst all the chaos. The pair soon gets captured and are herded into a sports stadium. The Covenant threaten to kill the humans unless they give up the location of the Key. Even though Tyla is confused, Ruwan knows of its origin.
Back on the Forerunner ship, Chief is captured and interrogated by Covenant forces, but manages to escape through the use of a concealed weapon. Back on Earth, Ruwan and Tyle escape the stadim and find a vehicle to escape with. Rewan explains to Tyla about the Key, and how it is a fictional object and he and his brother James Ackerson made up as children. James told this lie to the Covenant to prevent the destruction of Cleveland. After fighting off Covenant forces, Ruwan and Tyla are rescued by marines and they help the two leave the city. Meanwhile, Chief attempts to kill the Covenant’s leader, the Prophet of Truth, but is detected before the assassination. The Prophet of Truth escapes, leaving Chief to find a way off the ship. After realizing that there is no possible escape except down, the Chief uses a piece of the vessel as a heat shield, and jumps to Earth.
After informing the UNSC of the “Key”, Ruwan volunteers to “give” the Key to the Covenant. After being captured, Ruwan reveals to be a target. Then, a coil gun fires at his position and destroys the ship. Upon learning that the Key is fake, the Brutes on Mars behead Ackerson. The Chief crashes in eastern Africa, where he is located by Johnson and the Arbiter. As they fight through Covenant in the jungle, the Chief clears anti air Covenant defenses so Lord Hood can lead the last of Earth’s ships against the Prophet of Truth, but Truth activates the buried artifact beneath the data core, creating a slip space portal which he and his followers enter. A flood infested ship crash lands, followed by Elite forces arriving to vitrify Flood infected areas of Earth. Following a message Cortana left aboard the Flood ship, Master Chief, Arbiter, Elites, Johnson, and Miranda with her troops follow the Prophet through the portal.
Joining the group is 343 Guilty Spark, who explains that he has no further purpose after the destruction of his ring world (Halo: Combat Evolved). When they travel through the portal, the humans and Elites discover the Ark. Here, the Prophet can remotely activate all the Halos. The Flood arrive still aboard the, now infected, High Charity and begin their assault on the Installation. The Prophet of Truth captures Johnson, as he needs a human to activate the Forerunner technology. Miranda is killed attempting to free Johnson, and he is forced to activate the rings. Gravemind forges a truce with Chief and the Arbiter to stop the Prophet. The Arbiter, Master Chief, and the Flood overwhelm Truth’s guards and rescue Johnson, halting the Halos activation. After the Arbiter kills the Prophet of Truth, Gravemind turns on the duo.
The two soon learn that the Ark is reconstructing another Halo to replace the one that Master Chief destroyed (Halo: Combat Evolved). Chief decides to activate the new ring, eliminating the Flood but sparing the galaxy. In order to do this, Cortana must be rescued from the Flood infested High Charity. After he rescues Cortana, the Arbiter, Johnson, Chief, and 343 Guilty Spark all arrive on the new Halo. But when Johnson ignores Guilty’s warning of a premature explosion, Guilty kills Johnson to protect his new ring. The Chief and Arbiter kill 343 Guilty Spark, and attempt to escape the ring’s premature explosion. They flee the ring on the UNSC Forward Unto Dawn, but the Halo’s explosion causes the ship to be split in half, carrying the Arbiter back to Earth, while Chief and Cortana drift off into space.
A memorial service is held on Earth for the presumption that the Master Chief perished. Arbiter and the Elites depart for their home planet. Meanwhile, back on the Forward Unto Dawn, Cortana drops a distress beacon but realizes it will be a while before they are rescued. The Master Chief enters a cryo-chamber, explaining to Cortana “Wake me, when you need me”.
5 years later.
The Master Chief is awoken by Cortana to an attack on the UNSC Forward Unto Dawn. Master Chief grabs Cortana and heads to the broken end of the ship, to await a large Forerunner planet ahead, sucking them into its interior.
