Shisui was going blind and gave his eyes before he loses his vision. Before he gave his eye to Itachi he did Kotoamatsukami on Itachi and made Itachi to kill him. As you remember Itachi said that last time he saw Shisui was when Danzo already has taken one eye, but because Shisui used Kotoamatsukami, Itachi can't remember that he killed Shisui. Shisui probably wanted to give Mangekyo Sharingan to Itachi, because he was going blind.

I like this personally, it's an interesting take given that Kishi just rewrote history in the last chapter. It gives a plausible theory as to how Itachi got the MS, while trying to maintain some consistency with the manga history. Thus, I wonder if Shisui knew Madara. This explanation doesn't bother me, right or wrong.
What does bother me, however, is that Itachi said Danzou stole one of Shisui's eyes (in the picture it's the right one). I find that puzzling, given Shisui had the MS (so at least one other doujutsu if he couldn't unlock Susanoo or whatever MS doujutsu he had), had a powerful body flicker (known as Shisui of the body flicker), Danzou didn't have all those Sharingan until after the Uchiha slaughter, etc. Thus, how did he overpower Shisui, ambush him with ROOT, or whatever. Shisui seems way too strong to just go down like that, and if Danzou didn't steal it as Itachi thought, why would Shisui give it to him above all people?

Well at this point I think Itachi may not be mistaken and Shisui might have really comitted suiside and wrote that suicide letter- whether Uchihas believed it or not. How Danzou got one of the eyes is a mystery and I think we will find out with Sixth coffin- I am biginning to suspect if Shisui is in there.. or Danzou( though he had his finale). May be I am just desperate to find out this last piece of puzzel..

i agree with you bro - its a question of whether danzou stole it - or was given it - i think shisui gave him the eye - because in the recent chapter, itachi says he gave out his eye - so there wouldnt be conflictGood point, that doesn't make sense to show Shisui and then say he couldn't find his DNA.

Actually, Danzou did not really steal Shisui's eye,but Still, Shisui was forced to give the eye to Danzou. I have noticed that Shisui is actually a member of Root under Danzou's command. In chapter 550, the flashback of Itachi about Shisui displayed Shisui with a small sword like the one all other members of Root have. We already know that Root members must obey their commander no matter what. Danzou asked Shisui for the eye and Shisui did not have any other option but to give it to him.
As for Shisui's MS, I believe he got it during his Root Anbu training. Like Sai, every member in Root have only one friend to grow up with. At the end of the training, one must kill the other. Shisui killed his best friend, just like Sai, and got his MS.
