The final villain can't be Pain because the final villain HAS TO BE the one that is the cause of the events that has happened in the story.
* Madara fought the First, making the village not trust the Uchiha in the first place.
* Madara sent the Kyuubi to attack the Leaf which led to Naruto's family dying and Naruto getting the Kyuubi sealed in him.
* Madara helped killed the Uchiha clan.
* Madara held off the Leaf team so the Uchiha brothers could fight so he could get his hands on the little Uchiha.
* Madara's the person who started Akatsuki and he's the one who wants the tailed beasts.
You name a large plot important event in Naruto and Madara is behind it 9 out of 10 times. That's because almost everything that's happening is according to Madara's plan, a plan the he's been working on for many years.
Here's another reason why Pain can't be the last villain
The last villain has to die because he symbolizes the root of all the evil in that world and by killing them that world will be saved.
Naruto can't kill Pain because Naruto is the hero and heroes can't kill to have revenge. Pain is just another messed up person trying to make the world a better place by messed up means.
No group or person beside Naruto could stop Pain's bodies because if that happened it would take away from Naruto doing so later. Pain is meant to be an unstoppable force that only Naruto could ever defeat. So anyone else who fights him is doomed to fail and die, its not right but its story logic.
If Naruto had stayed in Konoha to fight the Pain bodies that will attack the village, then I would agree that the real Pain would be this really strong person for Naruto to beat later. But it seems Naruto won't be there for the fight so this changes everything. In other words it means these bodies will be the ones Naruto fights later.
This means the real Pain can no longer be strong, at least not physically, because there can't be two Pain fights.
This also ties in with the whole "hero can't have revenge" thing.
Some say "there would be a thin line between justice and revenge for Naruto" (esp is Tsunade is killed by Pain too, or dies fighting him) and "i cannot see Pain being "saved" " but the truth is there can't be any fine lines for Naruto. This story is made for young readers there can't be any fine lines because most wouldn't get that fact. (I'm not trying to put anyone down, but it just how it's done) and while he may not be able to be saved in the normal way say someone like Gaara was ( though he was almost as bad in part 1) there are other ways.
So something else has to happen, and that will play into that whole thing about Jiraiya thinking about Pain's true identity. When Naruto defeats the bodies he will find Pain's real body in some tube and then he look down on to the face of his enemy. A man who is helpless and half dead, more then likely Pain will give some BS speech about this is how evil the world is to prove his point or the like on top of that.
At that time Naruto won't be able to kill Pain, he'll destroy the machines makes Pain no longer a threat, but he won't kill him.
Its a classic plot device really, the hero finally finds the object of his revenge only to see how pathetic that person truely is. This will let them see how useless revenge is and no matter what that person did in the past the hero won't kill him.
