All naruto has to do is go sage mode, and keep it going. That way the God tree will take so much of it (and it being its weakness) it will turn to stone. BAM! easy solution.

The tree is the Source of ALL THINGS its not just nature, its the source of chakra thus sucking everyone chakra which is NOT natural energy

Not really. The petrification process only works on those who does not have the ability to balance a 33.3% Ratio of Natural Energy in their bodies. The Tree is practically Nature in itself, so that wouldn't work.
