I think Shikamaru is the most intelligent overall.
Yea Minato and Itachi were considered geniuses but i see them more like a battle smart type, able to comprehend their opponent in mere seconds, discover a jutsu's flaw and the opponent's weakness.
And Kabuto and Orochimaru are more of science people who are smart in the medical domain.
And finally Shikaku is a good strategist.

Also we musn't miss: Oro, Danzo. I actually think these 3 are beyond Kakashi, Itachi and Minato.. Also Shikamaru but just cuzz he's still young

Kakuzu, he had a lot of experience because he was so old. So he was the smartest in his own way.

And obvioulsy Itachi. He fooled everyone.

Tobi, his plan was good enough to make the whole ninja world go against him, Shikamaru is smart but that doesn't make him better than the villians like Tobi and Kabuto who can apply their intelligence.

Shikamaru's father Shikaku Nara is far better than him in strategic intelligence and formulating battle planning.

However Minato and Itachi are also shown to be very intelligent.

i dont agree about shikaku being smarter. what off the chart battleplan has shikaku had done during the war that can outclass what shikamaru has been doing since part 1 to the kakuzu hidan series?
