It doesn't protect the user from genjutsu, but sasuke is pretty immune to genjutsu.

I think you would have to get sasuke under a genjutsu even for a second, that way his chakra would be disrupted and susano'o would disappear until sasuke breaks out (enough time to attack him)

The only weakness I see is the massive chakra drain. Or that a complete susanoo isn't formed the instant susanoo is activated.

It seems that EMS sasuke has surpassed both of these weaknesses however.

I say the weakness is the strain on the user. Even with EMS, it won't be a "free" technique. It's still going to cost some fatigue. Even more so when you consider that it now probably is stronger than before.
