If this was the case, why was Minato ect out of chakra when they were drained?

Edo Madara don't have unlimited chakra , he has the same as when he was alive ,but his chakra regenerate a lot faster than when he is alive.
Let's say that Madara has 2500 chakra , when he made the 25 clones , each clone had 100 , they can use legged Susanoo ( not Perfect Susanoo ) , so the amount of chakra for that version of Susanoo is less than 100 but i don't think that it is a lot less than 100 otherwise they would have activated the Rinnegan.

And following that logic , they don't have enough remaining chakra to put in their attacks and that's why their swords and punches were weak. ( Danzo died by a regular V2 Susanoo punch , yet Mei didn't die by a version which is normally a lot powerful than the one Sasuke used against Danzo , also it took 5 Susanoo clones to destroy Gaara's Sand , while Sasuke's legged Susanoo destroyed a Branch a lot bigger than his Susanoo ).

Ok so, the 'Chakra' cost for using Susano'o is used up on activation? or when it's being used it uses chakra? >.<

Also, Gaara's sand is ALOT more compact than a tree, hundreds, if not thousands of times more solid.

It needs a lot of chakra to create it , and after that it only need little chakra to maintain it.
Like a car , it needs a lot of torque to reach a certain speed , and it need little torque to maintain it.

As for the tree you forgot two things :
Those are not normal wood , they are full of chakra to make them more powerful like Gaara's sand , and plus they are the Juubi's mokuton.

Yes Sasuke's Susanoo was enhanced by the Kyuubi's chakra but as Kakashi said the KC make a Jutsu 3 times more stronger , so if we took away the KC , Sasuke would still be able to cut 1/3 of that branch which is still bigger than his Susanoo.

But It's not the susano'o that's being divided. It's the Chakra network of the user. If they still have enough chakra for a PS ( And they have to, because having PS activated = having enough chakra to activate it again ) then shadow clones should be able to use PS.

I believe that the size and abilities of the Susano'o is pertinent to the users available chakra. The main person (Madara/Sasuke) can maintain and use Perfect Susano'o, but subsequent clones (Wood Clones are the only ones we have seen that can use Susano'o) don't have the necessary amount of chakra to sustain the Susano'o in higher forms and resort to V2/V3 forms. Anything above that is too much and the clone will cancel out.
