Well they shot Azazel at the end of Season 2 with the colt and he hasn't made any repeat appearances other than flashbacks so I'm pretty sure he is just dead.
Right now I think that the Mother is some sort of ultra demon spawn thing. I mean why would she be able to create demons? Or maybe she is supposed to be a corrupted Eve from the story of Adam and Eve. That could be why she is going to let Lucifer out.
And I think that Castiel is still a good guy it's just that he is harvesting souls for his war.
