Who was the strongest genjutsu user shown in the manga? There are only 2 real competitors here, namely:
1. Itachi Uchiha
2. Uchiha Shisui
In my opinion Shisui takes the cake. I'll analyze why i say this later, first let's take a look at Itachis ultimate illusion technique, which i'm sure we can all agree was
Tsukuyomi:
When first shown in the manga, it was said that when placed under this illusion a mere instant in the real world felt like 3 days in the genjutsu. The technique could be cast simply by Itachi activating his left Mangekyuo eye and the victim looking into it. Space and time were both under the control of the caster, although only within the illusion. Basically, reality for what the victim felt was 3 days were under Itachi's control and he could manipulate that reality into whatever form he wished.
HOWEVER, as i said this happened in the real world in just an instant:
After the harrowing ordeal was over, the victim was left weakened greatly and incapable of fighting. But that was it.
Also , as Itachi said it could be broken by another with uchiha blood . This was probably the reason Sasuke succeeded in overcoming this illusion:
This proves that although a deadly weapon, tsukuyomi can be overcome, and in the real world lasts only for an instant.
After Sasuke overcame it, Itachi did'nt try to use any further genjutsu meaning this(tsukuyomi) was the best illusion his eyes had.
He also had a finger genjutsu but that was not on par with his full blown Mangekyuo ability(obviously). Nevertheless, in both of the illusions he has been shown to use, Itachi required his victim to be influenced by a stimulus generated by himself. Meaning, for tsukuyomi to work, a victim has to look at his left Mangekyuo eye when activated, and for the weaker genjutsu at his finger. Unless they do so, there is no evidence to suggest he could still trap them in an illusion of any kind.
Shisui's illusions:
Uchiha Shisui of the shunshin(body flicker) was said to be the strongest genjutsu user of the uchiha. That's saying a lot, as there was no clan better at genjutsu . He has been a character shrouded in mystery throughout this manga, first revealed as an elder brotherly figure to Itachi and the means of the latter acquiring his Mangekyuo. Later evidence suggests he was much stronger than initially suggested, plus there was possibly more to his story than was previously thought.
Getting back on topic, his known genjutsu can be divided into two types:
1. The Doryuku(sorry if misspelled)
2. Koto Amatsukami
1. The Doryuku:
Danzo had Shisui's eye in his possession, and used it to control Mifune, the leader of the samurai. But the interesting thing to note is, that a genjutsu was cast silently here, with an implanted eye that was covered, and it lasted for a long time in the real world. Mifune controlled by Shisui's eye:
He said what Danzo wished him to say, and it was not until after Ao made it known publicly by seeing the chakra irregularity that this genjutsu was ended. The victim knew nothing :
So in conclusion consider the following:
-Shisui's eye powers gave him the ability to perform a genjutsu which allowed him to control others without them being aware of it.
-A transplanted sharingan that was covered with bandages managed to control a warrior such as Mifune who mangaed to defeat Hanzo even
-The effect of the this tech was not for only an instant in the real world but prolonged for probably as long the user wished it to be.
Next up, its:
2. Kotoamatsukami:
Ok first of all as we all know, a sharingan can see through genjutsu. It has the power to overcome illusion, and the more skilled the user the better he is at overcoming it.Its also arguable that MS is better at overcoming genjutsu than regular sharingan. Yet, despite this, Itachi's eyes did not see through this particular illusion and were influenced by the amatsukami as he had planned.

The genjutsu of Uchiha Shisui was powerful enough to overcome not only the ability of Itachi's Mangekyuo to see through genjutsu at that time, but also because of this to cancel the effects of the edo tensei. Bee says Shisui was the strongest genjutsu user.Also, we are know told that it may well have happened that Itachi did'nt quite kill Shisui as we had thought earlier, or at any rate there was more to it. He gave his eye to Itachi, on his own free will:
2 things we learn from this page. First, Itachi says' the last time i met Shisui...' meaning (or implying ) that he was'nt dead....or in any event that Itachi never killed him. The reason i bring this up is that if Shisui was against it, neither Danzo nor Itachi could have taken his eyes by force. His genjutsu would have stopped them, just as it stopped edo Itachi here.
The second point. Itachi wanted this eye to be used on Sasuke, who Itachi knew would have awakened EMS by that time. So, this special eye jutsu of Shisui:
- Needs one eye contact, and whatever message the eye gives, is obeyed because of the genjutsu
- The genjutsu has a permanent effect on the victim. Not an instant, a day or a week, but as Itachi's condition suggested it permanently makes the victim fall under whatever command is given by the eye.
-The genjutsu is stromg enough to work on both MS and EMS.
That's why i believe Shisui was the strongest genjutsu user of the series.
