Simple, Uchiha were an immediate threat against his plan because they seemed to be capable of breaking free from Infinitive Tsukuyomi. Also, by doing this, he was capable to gather a lot of sharingan to strengthen himself.

Obito wants revenge on the Leaf because of Rin's death. His first attempt was foiled by Minato, his second by Itachi. It is highly likely that Obito influenced Fugaku in some way to sow the seeds of dissent in the Uchiha in regards to the Leaf village. Anyways, the elimination of the Uchiha probably was not Obito's goal, but settled with that result after striking a deal with Itachi (which the specifics is unknown).
