It is highly likely that Obito influenced Fugaku in some way to sow the seeds of dissent in the Uchiha in regards to the Leaf village. Anyways, the elimination of the Uchiha probably was not Obito's goal, but settled with that result after striking a deal with Itachi (which the specifics is unknown).
