Shisui had the strongest genjutsu doesn't really mean he has the best user. Itachi overall was a good genjutsu user even without Tsukuyomi (Tsukuyomi being the strongest). Shisui Koto made him a strong genjutsu user, but we don't really know how he was with just a regular genjutsu (he was obviously good, but we still can't really say until shown).
I'm going to just assume Itachi has surpass Shisui overall, but Shisui still holds the best genjutsu (Koto).
I wonder if Koto is the best or Izanagi. Tsukuyomi is also deadly even ranked with those two as seeing Tobi wants to use that genjutsu on the world.
