Jiraiya can't beat Pain. But he can beat immobile Nagato. It's basically just the loophole.

This is semantics. Jiraiya can't beat "Pain" in a fight, so he would have to take the only other rout, which is killing the puppet master.

Really this depends on what secret they are referring to. If they are talking about the fact that Jiraiya thought there were only 3 of them, then perhaps Jiraiya could have caught them all in Frog Song, but then Nagato is still alive, and according to your opinion, they would still live as Nagato would simply reincarnate them in other bodies.

If they are talking about Nagato being the "puppet master" then Jiraiya would have had to bypass Pain completely to even have a shot at beating them, which to me isn't beating pain.

This is my opinion though. I understand your stance, I just disagree.

This. The Six Paths Of Pains are corpses without any conscience, i.e; it's not as the same case where Obito used the Bijuu as the Six Paths Of Pain. On top of it, Pain is just a persona that Nagato took, so the Six Paths Of Pain are pretty much extensions of Nagato.
