Ya'll are forgetting how Kakashi fights. He uses clones to scout the enemies abilities. If shisui uses Kotoamatsukami on a clone, he won't be able to use it for another decade. Kakashi (in my belief) is more intelligent than Shisui and can create a versatile plan to at least fight on par with Shisui and even beat him... Though I'm not underestimating Shisui, we haven't seen his capabilities with the body flicker and he only has one MS ability that we know of.

kakashi is smart and skillful but if its true that shisui is on the same level as itachi it would be a very difficult fight for kakashi
