I've done some thinking, and I've come up with an explanation as to why Sasuke's Rinnegan seems "different" from the "standard" Rinnegan:
Sasuke is using natural energy.
To start with, Sasuke is an expert at controlling natural energy, and it was this talent that was suggested by Tobirama and Orochimaru as part of Sasuke's progress.
Recalling, the Curse mark Sasuke originally possessed, was a way to give him Senjutsu.
I believe the "tomoe" of the Rinnegan are now playing the Curse mark role. That is, rather than representing the Sharingan, they represent the presence of natural energy. Nothing suggests more than Sasuke using the old familiar Chidori.
But, where does this leave the "Sharingan"?
I think the two are different aspects of Shinju's eye [Which was recently called Rinnegan] by Madara. I don't necessarily believe "Rinnegan" is an official term, but rather, "Rinnegan" is one aspect of the eye, and "Sharingan" being the other.
Basically, "Rinnegan" is exactly what it means ["Samsara eye"].
"Sharingan" carries other aspects.
