Your post made no sense. You said Naruto would be lesser skilled than Sasuke while saying even without MS Sasuke is still skilled then when you brought up MS/EMS when you mentioned SM. You are in fact wrong, Sasuke doesn't rely on only his power, he was reling on Orochimaru CM, he took Orochimaru pill that increased his base stats and have him CM lvl 2, he was said to have been using drugs or forbidden jutsus to speed up his growth as Tsunade said his growth after the time skip was not normal and she's the best person to know that, Sasuke then surpressed Orochimaru inside him which have him more of Orochimaru abilities, he was given MS from Itachi's planning and without it he wouldn't have MS now, Itachi left him his eyes.
SM Naruto>MS Sasuke. First off Sasuke usually start off in close combat as he did with team 7, Deidara I think, Itachi after the genjutsu battle, Bee, and A. Sasuke have no knowledge of Naruto's SM abilities even now in the manga so frog kata would be what beats Sasuke as Naruto will extend the natural energy around his body to his and he'll use his enhanced speed and sensory ability to evade Sasuke's sword to still get in close as he did with Pein and his chakra rod.
Naruto knows how to break genjutsus, he only had trouble since Itachi is highly skilled in it and Danzo already said Sasuke's skills are not close to Itachi's with genjutsu. Amaterasu gets sensed and dodged or he can use shadow clone feint. Susanoo gets taken down by frog song (Naruto have both toad Sages on his shoulder) just like how Kabuto took down Itachi and Sasuke Susanoo with Tayuya sound genjutsu but Frog song is stronger since it paralyze the mind and body and Tayuya only does the body.
The toads also can break Naruto out of genjutsus while also attack since they also can use element attacks. They can use wind style dust cloud jutsu to hide their locate, use boiling oil that probably would melt Susanoo or at least it's lower level as Mei boiling most was melting the ribs and her boiling element it made of water and fire while biking oil is wind, fire, and oil.
As for MS Sasuke, he will be suffering from the side effects for his MS jutsus such as pain in his eyes for Amaterasu/enton. Susanoo aches every cell in his body as he stated while facing Mei just before Zetsu saved him. He also lose his vision with his MS active and more so using MS jutsus. So as the battle carries on Sasuke will only get weaker while Naruto can stay in SM thanks to the toad Sages.
Also everyone Sasuke beat in Shippuden was thanks to him being given some type of power as I listen above yet you cry when Naruto use Kurama which he actually trained to use.

Dealing with Sasuke's regular attacks like his Katon or taijutsu is something base Naruto can handle.
If Sasuke decides to use his MS techs then all Naruto has to do is send a couple of clones out to distract Sasuke until he goes blind by overuse of MS. Then it's an easy win for Naruto.
