Just because Sasuke failed to kill Naruto and didn't live up to his fapboys' fanfic expectations, that doesn't mean that he didn't want to kill Naruto. I'm sure someone's already linked the "I... lost" panel by now.
I will say that Sasuke probably still felt that, if he couldn't have his way, then he would rather die by Naruto's hand than anyone else's. He repeatedly told Naruto to get serious, and warned that Naruto would die if he wasn't serious. Sasuke even seemed excited or relieved when Naruto received a massive boost of Natural Energy, and was probably pleased that Naruto had finally lived up to his expectations. Frankly, Sasuke's 698 monologue makes it clear that he has always had tremendous respect, envy, and admiration for Naruto, despite their differences (and Naruto felt the same way about Sasuke); Sasuke probably didn't want his final battle against his rival to end in disappointment.
It's not too different from how Madara, after being defeated by Hashirama the first time (not at VotE) told Hashirama to finish him off, saying that he would prefer to die by Hashirama's hand. The rivalry bond runs deep. Further, back when Naruto and Sasuke clashed after the Danzou fight, Sasuke told Naruto that his options were either to die by his hand or to become the hero who killed him.
So it's not as if Sasuke wasn't trying to kill Naruto, or didn't want to kill Naruto, but his feelings were conflicted.
