Saddest deaths for me , i honestly think Jiraiyas takes the cake, but other ones
Major Huges from Fma , being killed by the image of your love is just cruel..
Yusukes 'death' after fight sensui before the barrier, to awaken Kuwabaras spirit dimension cutting sword..the music plays a huge role , it can sway moods greatly.
And then more then likely Gennosuke from basilisk, same as with Mjr Huges
And finally Hige, and Tsume from wolfs rain

Saddest death/situation I saw in an anime was in Berserk.
In the last 2 episodes alone, 3 major characters die, several minor characters. Then the main character's best friend becomes a new 'demon prince', if you will, and rapes his girlfriend in front of him while these huge demons hold him down forcing him to watch and during that whole scene he loses an eye and an arm. Cuts his own arm off to try and get to his girl, but didn't work out. -_-

But this is what makes Berserk bad ass!

The saddest death for me was Nicholaus cage in adaptation. But the most moving moment for me in naruto was when Naruto and Nagato meet face to face, and talk about Jmans book, the gutsy ninja, and in the end Nagato brings everyone back at the expense of his own life... I guess that would be Nagato's death... Ha.
