It's hard to compare them.
Samurai Champloo is a lot funnier and it's better than the anime imo.
But the two OVA films for Rurouni Kenshin are probably two of the best anime movies ever made. They were the reason why I even got hooked on anime.
Also the last arc of Rurouni Kenshin from the manga never made it in the anime series and was instead replaced by a bunch of dumb fillers. The last arc was also the best.
