He would've probably been too Overpowered, or Madara placed a seal on them to cancel out his Magenkyo Powers.

I'd go with the first option. SM Naruto wouldn't beat Nagato with Perfect Susano'o.

No, ems Madara was the 2nd strongest person in his time, first being hashirama, and Nagato couldn't even beat Naruto, you expect him to beat Madara when he is going for the kill and doesn't give a crap about him?

If Nagato was trying to kill Naruto, Naruto would be dead. Remember, Nagato was ill , if he was 100% and really knew how to use those eyes, no one would be able to beat him... Rinnegan beats Sharingan.

Nagato would be SLAUGHTERED by any incarnation of Madara. If Naruto can kill him, and Jiraiya defeat 3 of his bodies, then Madara would break him apart.
