All we know Shishui had was the strongest genjutsu known. While So6P on the other hand had Creation of All Things and the rinnegan, he was also the jiuby's host... just think it out...
The only ones who could even be mentioned against SO6P are Madara (his creepy new form) Nagato (if he was healthy) and maybe Naruto.

It's not even a match between the two. If Shisui barely made it from being killed by Danzou (though not confirmed), what makes you think he can go up against a Real God?! Even if he do have the ultimate Genjutsu. The SO6P have the Ten Tails and Rinnegan. Still I have to go with the SO6P.
