When that upgrade was made, both naruto and sasuke surpass nagato's level.

The fact that itachi beat nagato's six path vision with just shurikenjustu, and one shot him despite his ability to see chakra/sensor.

In fact when you get rid of the six path vision, this is enough to kill nagato <----Not edo tensei
