Not even Kaguya can bypass his phasing.
With Rikudo chakra, his phasing is likely increased far beyond the 5 min limit.
He has a super PS which is fast enough that it can save Sakura right before she is hit.
Naruto said those hands were too damn fast, even for him, the speed king.
Yet Kakashi both activated it and saved Sakura at the last second.

Since that is the only reason, then with double MS, Kakashi can use intangibily and Kamui snipe at the same time.
