Tobi casts Chibaku Tensei, distracts the clones with soul ripping dragons or a Gedo Mazo roar (sends shit flying everywhere), touches Gedo Mazo to turn it intangible, and assaults Madara (who's also distracted by CB) and/or warps him. Contrary to what some believe, Tobi won't just sit there and let Gedo Mazo or his Bijuus get raped.
And seriously, Madara has no definite counter to Tobi's S/T techs. Tobi got Torune before he knew what was happening, and that's when Fu was watching his back.

Madara uses his Mokuton to erect a forest similar to the Kage fight. He summons 25 Mokuton clones. Madara uses his Mokuton spores to paralyze the Paths, and he sends 10 of his clones to surpress their chakra while they're paralyzed. Tobi uses his CT, Madara uses Susano'o and prepares his Meteor attack He uses the Mokuton to increase his footing, to keep him from being drawn into CT too soon. He sends his other 5 more clones after Tobi. They reach him before he notices ( they can travel inside the Mokuton itself ) before he warps away, and cast Genjutsu on him.
Or, Tobi warps from the clones, toward Gedo Mazo, whereas Madara summons a meteor directed at Tobi and Gedo. Tobi makes it intangible along with him. Madara then increases the gravity around himself, preventing him from being drawn to CT. And through all the destruction, a Madara clone sneak attacks Tobi via Mokuton, casting him in Genjutsu. This isnt even including CT, Shinra Tense, or Katon.

Proof? We still dont know if it was Tobi who controlled the Mizukage, as far as we know it was Madara. Its actually more proof it actually was Madara.
And two, I doubt Tobi has better Genjutsu than a EMS wielder, with Tsukiyomi.
More proof that it was Madara? Tobi revealed himself to Kisame, and Kisame called him "Mizukage-Sama."
That right there makes Tobi's Genjutsu better than Tsukuyomi - Controlling a perfect jinchuuriki/mizukage.
